Yes, the swap out should work. Something to consider is the fact that there is more of an improvement in any 1300 transmissions then any within the 1200 series and while you're at it, if you don't do a 1300 clutch, you will be booting yourself in the ass once the Infamous "1200 clutch chatter" starts if it didn't already. One excellent improvement in the 1300 trans is the Steel Shift Roller over the Alum. job in the 1200s. They reworked the clutch basket and push rod set up to allow more oil in and out of the unit.
A friend with an '05 1200 R had his clutch get so bad it finally jammed completely. I had to bang the plates out with a hammer because the slots for the plates had been chewed up so badly from lack of lubrication. We carefully filed the burrs off the inside of the basket and put a Barnett package in. I also moved the oil holes in the basket for the far outside plates to where they should be as those are the worst oil starved. Eventually, he will need to replace the basket and I hope he finds a 1300 to do it.
If memory serves me correctly, the difference between the 1200 to 1300 trans to clutches can be handled at the bushing behind the basket making it unnecessary to buy the whole unit. A knowledgeable Australian guy named Patrique Hoffman has a video on You Tube on this topic. I also think he posts here but to be candid, I don't navigate this site well enough to find individuals.
